In Five Faces of Darkness they attempted some kind of explanation for this saying that Decepticons were originally gladiators while Autobots were manual laborers and had no need for flight so the Quintessons didn't build them that way.

Retroactive Continuity later on made it as though they couldnt fly without special equipment ("Give me your rocket pack!") and thus a suitable distinguishing differeance/weakness for the autobots was born.
